Shungo is a normal high school student living in a huge house. One day, his sister Ryoko sends Mayu and Mikihiro Tsukimura, two siblings, to live with him to help Mayu overcome her problem. Mayu's problem: androphobia , and Ryoko wants Shungo to help her overcome. How By making Mayu and Shungo share the same room, bed, and even take baths together. To make things even worse, Reika Hojo, the student-council chair, somehow ends up becoming their maid.
The story takes place in a fictional alternate future, centering around a junior-high school student named Kouichi Hayase, who escaped his daily life of being bullied as a child by daydreaming about being a hero. His life was forever changed during a class trip in the year 2016 when an artificial satellite fell from orbit. Due to this "accident", Kouichi was left in a coma for half a year, and upon awakening, found himself with strange powers, including superhuman strength. Then, in 2019, a mysterious robot called "Linebarrel" appears before him. It is revealed that the accident from three years ago was not caused by a satellite, but rather by the Machina robot Linebarrel, and that this turned him into a "Factor", which is the name given to Machina pilots. This leads him to encounter Emi Kizaki, a mysterious amnesiac girl whose unknown past seems to be related to Linebarrel. He joins her in fighting for JUDA, the world's largest medical equipment maker, which happens to secretly own several other Machina robots.
In order to avoid Earth's impending destruction from an asteroid, the International Solarsystem Development Agency (ISDA) works on the "D-Project", and creates dragons after finding a dragon egg under the ocean. However, they soon find out that the asteroid is not their only threat, as powerful dragon-like creatures appear on Earth. After witnessing a murder by one of the creatures, Jin Kamishina gets involved in the mysteries of the dragons and becomes a dragon pilot, otherwise known as a "Dragonaut". Helping him on his journey is Toa, a mysterious girl who saves him from falling to his death after the creature attacks him. As they delve deeper into the mysteries of the dragons, they encounter new friends and enemies, and also begin to develop a closer relationship
